Sequence format

 
 

The sequence file includes the sequence of the RNA and optional base pairing information. The first column is the nucleotide number (index), the second column is the typing (A, C, G, U), and the third column is optional base pairing information. We recommend leaving the third columns as zero unless you want to enforce a particular base pairing. In the later case you can follow the same format as described in secondary structure format.
